Removing left over pigtails

So cruise control, egr, air, abs all deleted. Whats involved in removing the pigtails in the harness sense some of them go through the driver side firewall connection. I just put the motor back in and realized how many dangling pigtails there are. Ive done some searches but haven't found any good info on the topic.

I traced my wires back to the PCM connector. Then I had my dad remove the terminals of various wires from the connector. I am in the middle of rebuilding/building my engine and trans. So I removed the engine harness and and decided it would be the perfect time to re-loom the whole harness with a nicer wovenwire loom.
