Just for reference, here are the instructions that came with the bellhousing:

Notice that for a T56, you stop at step 5. Just bolt everything up, and be done! I was in a hurry at the time so I was happy to do so.

      I don't get it.

The trans is pinned to the bellhousing - the bellhousing uses dowels to align to the block.

Offset dowel will move the bellhousing and align the entire assembly.

Pull the front adapter plate off the trans - install the bellhousing, then the adapter plate. Indicate the machined input shaft hole and see where it's at. Get the correct offset dowels and move as necessary.

I just got my dial indicator today. Tomorrow I will tear mine back apart and will let you know what my run out is.

Well I got +38 as my highest.
So according to things it means it was .038" closer to the dial.
            So .038 / 2 = .0195
So If I use a .021 dowel it should make it -.0015.
The side across from it I got a -.025 so using the .021 pins will make it -.004.

I am going to double check because the bell has spots where the dial extends all the way then hits getting back up the other other side so it might be skewing the results.

Okay this is getting annoying. Everytime I do it, I get a different reading.

You should be able to get it repeatable.

The indicator base is on the flywheel?

Yupp. Stupid me thought I could only put 2 bolts in. When I put all the bolts in tight of course the reading changed.
I found the closest spot to the crank.
Zeroed it out, and when around and .005 was the farthest.
I did read up to .009 then back down to .005 so I am going to say thats just because there is something there, whether it be more material or dirt or something.
So I am going to slap it together and run it as is. My block has never been line honed, which is when they say you should really do it.
